When you have what you think are the majority of the needed files, begin testing the new site, and using EW's reporting tools "Site View Reports" , to determine which files are still missing and need to be transferred.
It will take a while, but you will end up with a new, clean site containing only the active files. You can then BACK UP completely the online site, leaving a copy both locally which you already made with the initial download and on the server.
